I have the following installed: HAI Omni Pro, Infocus ScreenPlay 7200 projector.

Now I am looking for receivers, dvd player and the remote system of course. I am pretty set on the MX-3000 for remote. Since I can haven't bought the components yet, I want to hear from you guys on which components are friendly to automation (or MX-3000) and which ones I should avoid?

I am trying to decide between the Denon 3805 and Yamaha 2400.

You might want to take a look at the Harmony Remotes. Both Harmony and Home Theatre have their rabid fans (just like Axioms...) I have used both the 768 and 688. The 688 is much better for DVR functionality. The 768 is better if you want full macro functions. There are also some newer versions available.
