pro logic ii is designed to work with analog 2 chanel (red/white) correct? so, for example, my ps2 has an optical connector for the 5.1/dts (for dvd's) will games designed for pro logic ii work properly over the SPDIF connector or should i use the red/white analog connectors?

DPLII processing can extract the ambience naturally present in most two channel material and which came from directions other than the front, and steer it to the surrounds where it belongs. This processing takes place in the digital, not analog, realm, so the digital connection is correct.
