Is there any difference between the front and rear analog inputs. For example does the Air prioritize one of them, or are they treated the same. Also are there any potential issues with leaving items plugged into both inputs?

The front and rear analog inputs are the same. It is no problem to leave things plugged into these inputs all the time. They only become live when the Analog Input button on the UI is turned on. Whichever device is playing (front or rear) will play but there could be ground loop noise with having different devices plugged into both the front and rear at the same time.
