"Do you have to change the settings in the receiver when you switch from optical to 6 channel analog or does it read your mind? "
No, and that is one of the things that I am going to work on with the Harmony Remote today.
You would think that it would recognize the different signal, and if it has the ability to do so I have not yet figured out how to make it do so.
And it is one of the things that I keep forgetting as I switch from source to source. Hit the Tuner input, and if I was just playing a DVD-A, the "Multi-Channel" setting is still engaged, and it will not output anything.
So I stand there scratching my head, until I realize that it is still in multichannel mode.
But I am willing to bet that I will be able to solve all of that with the Harmony, if not discovering other avenues for fixes within the Yamaha 2500.

I think you are on the right path here (except for the Harmony remote instead of an MX-700 ).
The Yammie should have the answer for the commands you will need to send to differentiate the analog vs. digital.
