I've found that there is a some sort of protective feature on the subs with mine, and when I turn them off, I have to wait about 10-15 mins or so for the amp to come back on.
What would that be protecting against?
The "thump" sounds like a loud clip, and I'm wondering if the amp itself has some sort of trip circuit built into it for protection. If it were thermal based, it would reset itself in time.
All I can say is that if I turn off the subs, I have to wait several minutes before they "work" again. The light comes on, but there is no amplification. If I wait, then turn them back on, no problem.
